Checked valves, they are fine
Timing is fine.

Started first kick no choke

Seams to run best at 1-1/4 out of mix screw and 2 out on the idle screw
Although if I hold the throttle open and snap it shut I get a back fire with a 2 foot blue flame.

Let it run for a while to get hot and she started right back up

Going to take her out for a ride tonight and see what happens.



I'm getting ready to move so it's hard to work on right now, but once I get in the new place I will rebuild the Carb
 
When I pull the clutch lever in it doesn't fully disengage and wants to pull (can not put the bike in N while running)
welcome to the husaberg world. they all did it to a certain degree.
as to your flickering light: check that the lighting circuit ground is good and clean. also includes your voltage regulator.

Yeah I am going to have to completely rewire the lights anyway

Last owner had removed the tail light and there is only one bulb in the head light and it's not really functional at all.

I am going to wire the tail/brake light back in and put on a new Accerbis Cyclops headlight so I can ride on the street as well.
I have a full extra set of wheels so I can leave one with street tires and one with dirt.
Also plan on picking up a supermoto set so I can take it to the track every once in a while.
 
well she is starting up just fine cold again.

But doesn't want to start when hot no matter what

have to let is set about 10-15 min then she starts right back up
 
If the bike will start cold without using the choke your pilot jet or fuel screw is way too rich or the float level is too high allowing the carb to flood the motor. The too rich pilot jet/fuel screw would make it hard to start when hot also. None of the bikes I've ever owned would start w/o the choke when cold (except for the bikes years ago that had Bing or Amal carbs with ticklers). Something is not right with yours.

Once I move and have more time/space. I am going to pick up a refresh kit and completely rebuild the carb.

SJ 45
