By connecting and disconnecting manually I meant that you act as the ignition switch, basically it disconnects to generate a spark.
To have a good spark the voltage must be above 11V in my recollection. So try to jumpstart with a good battery, I once just had to replace my battery and all worked like a charm again.

Going to go ahead and state this again as it can cause all kind of strange behavior if bad.

Did you check the coil and primary engine harness chassis grounds?
 
AND make sure to have a new battery connected afterwards if it still does not start ;)
 
Okay thanks for everyone's help, I found the problem and it was bad wire behind the frame so was very difficult to spot.
 
Had a problem with front blinkers not working. Same solution pinched wires behind Headlight. For me it was the wires were cut by steering stops

Did you take a picture of the wire . Was it due to working on the bike and accidentally pinching the wire . Did you have to remove the wire harness and open it up ? Great to hear that you figured it out
 
Yes I needed to take the gas tank off to spot the problem, unfortunately didn't take picture but the wire had just rubbed against some part and almost snapped off.
