Anyone know the cylinder head volume (on average) for the 2001-2003 models? Also do you know the approximate valve pocket volume on the flat top piston?

37 cubic centimeters on average, however said volume has been altered from year to year.
Less than 1cc regarding average combined valve pocket volume.

What effect on power does reducing the cylinder head volume have ?
I know this increases the compression ratio.

you're tuning from magazines and it won't work. best to ask the last question first. you need the whole picture.
dale can tell you but more important is to have the correct squish of .040" or exactly 1mm. this is right on the edge so if the mains or big end go the piston will be mashing the head etc.
the valve pockets are over 5mm away from the piston and only need to be about 2mm inlet and about 2.5 exhaust so you could save some compression there.
jetting becomes critical, red line becomes critical, fuel and spark plug type are very important. check your ring gap on the compression ring, can get away with .010" or 1/4mm and has to be measured in the bore. you can search to find 'gapless rings' for this.
at the end of the day, if you don't use a 'brew' instead of standard unleaded and change the ignition advance with it you will gain nothing.
don't forget that the only place to get a 'colour' is from the middle of the exhaust and not the tail.

dale will know but the old 2 valve engines ran 1mm. my ducati ran 1.5 inlet and 2.5 exhaust and that BTW was because of cambelt flutter!
desmodromics don't have valve float!
so 1.5mm with the newer profiles (not the '01, '53, '55 cams) should be fine. don't panic-you'll be adding material NOT taking it away!
