Cam and crank alignment

I just bought a Late 2003 FE400 that had had its starter motor removed. I have since replaced it back, however in doing so had to take out the clutch to replace the gears behind.... This is where my problem lies, me being me took out the clutch without much thought and didnt mark where the cam or crank gears were... I didn't intentionally move anything, but have a funny feeling that it has moved.
Am I correct in assuming that the dots on the gears are supposed to line up? ie the one dot on the gear tooth goes between the two dots on the two teeth of the other gear.

That's correct.
It's all in the 'Owners Doc' on the left and there was even some pics in a recent post a couple of days ago.
