Note that it seems that the front lobe is higher, but that's only on the photo. They are both up at the same level and on the compression stroke.

To do it right you need to set the lobes up at 2 and 10 o'clock on compression stroke, drop the chain down the guide, front side, up through the rear side (I used the kick lever but I guess one can also spin the flywheel to do that), and the two chain should connect at about 1'30 o'clock, and at that point the two dots are aligned after spinning twice, meaning back on compression stroke.

And the chain is really really tight at that point.

you may be a tooth out on the cam? you still haven't got the engine at TDC for checking this. once you're happy with the dots then you must move the crank slightly to TDC. that means that the left of the two lines needs to go through the ignition cover bolt.

when the flywheel is right THEN look at the cam lobes!

at present they are a tooth out BUT they might not be when you get the flywheel right. i think your dots are ok but they are a little off centre.

is the tensioner in?

Tensioner not in then and yes they are perfectly aligned when the piston is at TDC, with the mark on the flywheel where it should.

The thing is the flywheel is not independent of the gearwheels. If the piston is set at TDC, with the timing mark spot on, then the dots are not aligned exactly.

Is it because there was a misalignment in the gearwheels?

Now, you tell me I may be off by a tooth. If I turn the camwheel by a tooth, then it's way off. SO I guess it is as good as I can get it and start putting the covers back on (only work at night, here, it's hell in my garage during the day).

Regarding the tensioner, do I let it push freely on its own or do I push a couple clicks on the lever?

READ MY LIPS.

let the tensioner find it's own level, just put it in with no clicks usd - it will do the rest.

I just went through the same thing. I borrowed a friends KTM link tool, this made the job dead easy. I had en experienced mechanic show me, but it really was a doddle.
