Bike out for a short ride - lost coolant

The piston/cylinder look like there is or was crank main bearing problems.Seems like something is going through this engine....any ideas?
 
There was a crank problem and crank was aligned, main bearings were changed, counterweight was put back, conrod bearing was changed, cylinder was honed and new piston was put in, new valves were put in as the old ones were gone (too far in the seat).
This recent problem (coolant loss and overheating) may have caused some of the piston/cylinder wear. The oval shape of the cylinder could have been earlier unnoticed problem.
 
That piston looks older than 2 hours even if it has been running hot.
You sure that was replaced in that recent rebuild?
Would any of this stuff been noticed if that head gasket was torqued down properly.

I checked the receipts and couldn't find a piston, only rings. I got a spare (used cylinder liner and a piston). I went to a machine shop, got them measured (watched as they did it) both were ok. One, a little disturbing detail was that in liner there was stamped #3, and I couldn't find any specs for liner #3 in the rep. manual. The measurements were as a #1 liner 100,01mm. Piston was ok, too.

It was the water pump cover torqued loosely.

Any idea what a #3 would stand for?

A loose water pump cover wouldn't have let coolant into the cylinder.
The only way it could get in there is thru the head gasket.
Sorry, a big NFI on the #3 stamped in the liner.
