hi,
bike is an 09 FE450.

was having real running issues, have just found this little problem-

the wires from the 4 pin relay up in the headstock, red/yellow, red/white and black/white are all melted together and are shorting, which then triggers the pump.... this happens when the bike is there turned off but i have yet to get the bike back together.

i have traced the wires right back to the ECU and they are burnt up to about 6 inches out from the ECU.

i can splice some new wires into the loom easy enough but i wanted to know if anyone has any previous problems and why it may have happened? and how to stop it happening again?

I would guess a short somewhere else caused the wires to overheat, and then melt together. It seems the common area for shorts is where the wiring harness goes past the rear shock and over the engine mount flange.
 
I had a problem with the wire harness at the fuel pump connector, the wires were melted together,caused by being pinched between the frame and the fuel pump connector.
 
speaking generally, the normal cause for melted problems is a direct power to ground/frame shorted circuit. is it possible that the rub through was by the headstock where you found the melted wires? usually the melted area starts by the rub through, check the rest of the harness too of course, if the short came from inside of the pcm or other component (whish is possible) the melting would have started there too
