I whipped off the left crankcase cover of my '02 FX650e, to see if the starter gears were still there and damaged the gasket. The shop tells me a new gasket is 3 weeks away!. so is it possible to use a good sealant instead, leaving the gasket out altogether?

You will want to use the gasket. I would invest in 1 or 2 extra's for your own stock. I would think you could probably have a gasket from the US in a week or so.

Ducman where do you live?

If you can reassemble the gasket and use some good sealant like the Threebond 1211, or even Yamabond or Hondabond (they are the lesser quality Threebond), or Wurth sealant, you could manage to get it to seal enough where you can ride, with a bit of a leak, but it should not be too dramatic, just messy.

I've used blue loctite sealant (I'll check the correct number in the morning.) with good result. Ridden it for about 300km now, supermoto, no leaks.

I live in New Zealand. I have a tube of ThreeBond 1207D, it should do the job. only tricky bits are around the channel for the oil sight glass and maybe around the water pump O-ring.
