2003 FE650E stator not connected to voltage regulator

I'm currently rebuilding my berg, swapped in a overhauled engine and I noticed that I had three yellow wires coming from the voltage regulator that were not connected to anything. Been like this since before I got the bike.

Dug around wiring diagrams and found they should be connected to the yellow yellow blue ones coming from the stator as these are DC output from the stator.

My question is, is there a good reason why someone would have disconnected these? Over-volting on high revs? The bike had charging issues but I haven't had any problems after I replaced the battery.
 
No, just fit them! it doesn't matter in which order they are. the red one coming out of the regulator is your power source for the whole bike then and that will be in DC. what comes up from the stator through those three wires is AC.

Yeah I connected them but wanted to make sure before I fire her up.
