replacing bad ecu/black box bike is now spitting

I recently bought a Husaberg fe350 from 2013. The battery that was on the motorcycle was bad.
one day I was preparing to go on a ride so I set up the charger to fast charge which fried my ECU, now I have installed a new ECU and a new battery but the ECU is from an sx250, the bike has a hard time starting and it is spitting at certain RPMs. it doesn't throw any fault codes.
the numbers on the ECU's are exactly the same and when you look at the Ktm website the OEM numbers are exactly the same as well.

Anyone know what the problem could be.

I would guess yes. The ecu part number may be the same but programming will be different between engines. Get it reflashed
